Pilates will help your core muscles. Its not about them being ’strong’ enough, its about them being on or off - more like a light switch. If your core muscles are not doing the proper job, you dont need to stengthen your back muscles, you need to get your core muscles sorted!

Another option would be to see a GOOD physiotherapist, perhaps a senior one, as they will know how best to help you.
The only thing I would do at this stage for your back is the cat strectch

and the other one is lying on your tummy and with the hands flat on the floor just about shoulder height lift the top of your body off the floor slowly not necessarily high and then lower again.
You need both your back AND stomach muscles to be doing the jobs they are supposed to do, rather than other muscles compensating.

I have bed ridden for 2 months with back pain (prolapsed disc) so I feel your pain.
Running can be quite bad for your back, especially if you run on the footpath or road, as there is no ‘give’ on a hard surface. Run of grass or other soft surface if you really enjoy it and want to get back into it.
You can do plenty of exercises like: plank, side plank, hyper-extension, reverse extension, superman. Which are all bodyweight exercises. (Do a search for the exercises for a description and how to)
Also do not forget your abs as they make up half of your core. Planks will work the abs but also get in some reverse crunches, leg raises, V sit-ups etc.
Finally make sure you stretch your back, everyday if you can. A lot of back pain comes from muscle imbalances, so stretching can help realign the back.
